Another application for fluorescent labeling of PCR products is the Single-Stranded Conformation Polymorphism (SSCP) analysis on automatic capillary or gel sequencers. Here, the sense

as well as the antisense-strands are labeled with different fluorescent colors (e.g., Blue=FAM and Green=HEX) and are run on a nondenaturating gel. The various conformers of the single strands can easily be detected by the “pure” colors while the double

strands are a “mixture” of both original colors. Since two labeled primers are required per SSCP assay, the setup is even more expensive than in microsatellite analysis.
