So how do we start RNA-seq data analysis? This depends on what kind of analysis you would like to perform and what is your background. If you are not comfortable working on command line and using Unix and R, you might like to opt for a user-friendly graphical user interface such as

Galaxy (galaxyproject.org/) [1] or Chipster (chipster.csc.fi) [2]. These are integrated and flexible tools which can take one from raw RNA-seq reads to experimental results, and they are very handy from a practical point of view. An example of the Chipster interface is shown in Figure 2.2.
