Microarray technology has become an important tool for the study of gene expression, drug discovery, single nucleotide polymorphism (SNP) detection, and other applications [1-3]. Even though the technology has become more prevalent, many variables that affect the performance of experiments and the reproducibility of results remain unresolved. To obtain the best microarray results, one needs to identify and understand the main factors in uencing microarray data, then concentrate on

minimizing variations related to these factors, and nally obtain reliable data with con dence. Microarray processes generally include

Sample preparations, such as sample extractions from cell lines• Ampli cation and puri cation, and probe labeling and puri cation• Spotting or printing• Hybridization• Image and data acquisition• Data analysis and interpretation.•

Each step involves a number of variables that are discussed throughout this book. In this chapter, we will focus our attention on the imaging system for microarrays.
