ABSTRACT
Chapter 7 describes methods for speeding up searches. An HMMPfam search can be slow with a large batch of proteins, but now that the reader is aware of additional databases, the problem is compounded dramatically. Similarly, the researcher with a group of HMMs has a greater number of proteins to search against, and the number of proteins is growing faster than the progress in processor speed.
