ABSTRACT
In this chapter, we give an overview of common simulation techniques used to investigate the dynamics of RNA and its interactions with small molecules. We also describe the docking protocols applied to RNA targets. Applications to small RNA structures, such as ribozymes and riboswitches, as well as to large ribosomal RNA are shown as examples.
